En la planta baja se muestra la exposición permanente dedicada a Morelos. En la planta alta, en la que se ubicaban las habitaciones dedicadas para la recepción y descanso de las autoridades virreinales, actualmente, se encuentran las salas para exposiciones temporales.
En el jardín posterior se localiza la Capilla de San Juan Alcahuacan, la cual se calcula que haya sido construida en el siglo XVII, que se utiliza para conciertos, exposiciones temporales, conferencias e impartición de talleres.
Asimismo, en el recinto se muestra la osamenta de un mamut, la cual se recuperó en 1995. A nivel mundial, destaca la estructura que soporta la osamenta, y cuya producción se basó en dos aspectos primordiales: el respeto a la conservación de cada una de las partes, en la que se evitó cualquier perforación de los huesos, y la capacidad de montaje y desmontaje de las piezas sin volver rígido el conjunto.
