El contenido temático se divide en cinco salas:
Estelas
La mayoría de los monolitos y estelas expuestos pertenecen al sitio arqueológico de Izapa. También se aprecia una estela del municipio de Cacahoatán.
Primeros Pobladores o Mokayas
Se inicia con el periodo Prehistórico (8000-2000 a.C.), con grupos de cazadores-recolectores. En esta área de la costa destaca la presencia de objetos hallados en los concheros.
Olmeca
Esta cultura, que se desarrolló entre 1800 y 400 a.C., se extendió por gran parte de Mesoamérica. De acuerdo con los historiadores, el Soconusco fue conquistado por los olmecas hace más de dos mil años y a ellos se deben las grandes ciudades, cuyos vestigios se encuentran en las actuales zonas arqueológicas.
Izapa
Se exhiben estelas y objetos procedentes de esa zona arqueológica, la más notable de la región. Este importante centro cívico y religioso, construido alrededor de 1500 a.C., fue excavado por la New World Foundation en la década de 1960.
Mexica
En 1498, los aztecas conquistaron la costa de Chiapas, con lo que tomaron el control de las rutas de comercio a Centroamérica y sometieron a tributo a los pueblos del Soconusco. En esta sala se exhiben objetos de esa época.
