Sala 1. Periodo arqueológico clásico
En esta sala se presentan piezas de la primera cultura Xajay-Otomí de la cual se tiene registro desde el año 600 a.C., existen piedras labradas con el rostro de los dioses Tlaloc, Quetzaltcoatl y Cuatlicue de la cultura Teotihucana.
Sala 2. Periodo arqueológico Posclásico
La cultura tolteca y mexica fueron las que generaron los mayores asentamientos, debido a esto se cuenta con una ofrenda perteneciente a un guerrero llamado Ocho ojo de réptil, y según sus costumbres, de acuerdo al rango que tuvieran en vida era la forma en la que debía ser enterrado.
Sala 3. Novohispana
Periodo apegado a la orden franciscana. Las imágenes en exhibición son de carácter religioso, algunas piezas como las cruces características de los oratorios del Valle del Mezquital, el Cristo Posicional pintado en lino crudo pegado sobre madera y el retrato del arzobispo Manuel Antonio Rojo de Luvyan.
Sala 4. Música y pintores
Dedicada al ilustre compositor y músico Abundio Martínez, quién nace en esta ciudad y que a temprana edad alcanza grandes éxitos y un total de 200 composiciones entre vals, polkas, chotis, danzas y pasos dobles.
En el siglo XIX y XX surge un auge en la pintura de donde destacan Manuel Chávez Nava, Máximo Pacheco, Tiburcio Sánchez de la Barquera y Fernando Stringhini.
Sala 5. Sala de la independencia, Chapitel
Ubicada a un costado del museo, fundado en 1812 en conmemoración al grito de Dolores, el balcón es el eco de las palabras pronunciadas por el General Ignacio López Rayón, acompañado por Andrés Quintana Roo y José María Chito Villagrán.
