El museo cuenta con tres salas permanentes. Se encuentra estructurado bajo las disciplinas científica y la metodología de la pedagogía y la difusión. En la colección se muestran figuras humanas con estilo de las zonas de Ameca, Etzatlán-Tonalá, que
datan del año 300 a.C. al año 500 d.C.; vasijas de uso doméstico
para ofrendas funerarias de la fase Amacueca, estilo Oconahua
de la fase Arenal-Verdía y del mismo estilo de la zona Teuchitlán,
otras de la fase Sayula, algunas relacionadas con los tipos
encontradas en Hutzilapa y vasijas trípodes estilo Amacueca, con una antigüedad de los 400 a.C. a los 1,500 d.C. La colección de armas primitivas está integrada por hachas, discos de piedra
y macanas, así como algunos sellos de la fase Sayula-Amacueca.
Muestra una colección de caracoles y conchas perforadas, presumiblemente con carácter ornamental, con una antigüedad de 300 a.C. a 400 d.C. y una trompeta de caracol de mar.
