Conformado por 27 salas permanentes, en el museo se expone una muestra de arte virreinal, entre pinturas, esculturas y diversos objetos, correspondiente a los siglos XVII hasta el XX. Destacan las series La Pasión de Jesús, de Gabriel José de Ovalle; La Vida de la Virgen, Miguel Cabrera y de Antonio Torres; Las Alegorías, de Cristóbal de Villalpando; así como una biblioteca con un acervo de más de nueve mil volúmenes, que datan del siglo XVI hasta principios del XX, con temas filosóficos, teológicos y hagiográficos, entre otros. Algunas de las salas representativas de este recinto son:
Claustro de San Francisco
Se exhibe una serie de 26 lienzos en su orden original.
Escalera Regia
Ejemplo de la magnificencia barroca, conserva tres enormes lienzos, dos de ellos elaborados por Miguel Cabrera, cuya iconografía revela el poder de las imágenes en el discurso evangelizador.
Coro
Este espacio sirve para reflexionar sobre la importancia de la fe entre la población novohispana, cómo se reflejó, por ejemplo, en el trabajo de los gremios de pintores y talladores.
Claustro de la Pasión de Jesús
A lo largo de 29 lienzos, se narra el martirio y la crucifixión de Jesús, modelo de vida para los hombres que habitaron el antiguo colegio.
