Consta de cuatro salas En la primer sala se exhiben temas y objetos socio religiosos de los mayas de antes del Virreinato. Exhibiéndose también valiosas fotografías de varias Iglesias de Yucatán y un importante mapa que indica los principales lugares donde se desarrolló la guerra de castas (1847-1901).
En la segunda sala, denominada Yucatán en el Siglo XIX, se exhiben réplicas de cartas y documentos escritos por los caudillos mayas protestando contra los malos tratos e injusticias hacia ellos, tema que también puede apreciarse en algunas pinturas al óleo.
La tercera sala, llamada Causa de la Guerra de Castas. Esta sala se utiliza para exhibir las contrastantes formas de vida que habĂ­a, entre las refinadas comodidades de los ricos hacendados y la de los sobre explotados y ultrajados indios mayas.

En la cuarta sala de este museo se exhibe una colección con gran diversidad de armas que mayas y españoles utilizaron para combatirse.
