La primera sala hace referencia a las ceremonias fúnebres de la época prehispánica de esta región. En la sala dos se encuentra la cripta sagrada que contiene 20 cuerpos momificados, mismos que fueron encontrados en el panteón en perfecto estado de conservación. La sala tres exhibe objetos producto del sincretismo virreinal, como: un santo sepulcro, libros, pinturas, relicarios y esculturas policromas. La sala cuatro se presenta la historia del panteón del Señor de la Misericordia, fotografías antiguas con ceremonias fúnebres, lápidas y coronas, una extraordinaria colección de exvotos y ornamentos sacerdotales entre otros objetos.
