El museo está dividido en las siguientes salas: Arqueología de la región. El visitante puede observar las prácticas funerarias prehispánicas, como los distintos enterramientos y estructuras de la época conocida como tumbas de tiro. Las tumbas de tiro constituyen un rasgo cultural exclusivo del occidente en Mesoámerica; las más tempranas están fechadas para 1500 a.C. y las mas tardías hacia 500 d.C.
En la sala dedicada a las aves se muestran los resultados de estudios realizados por el laboratorio de la laguna de Sayula del CUCBA de la U de G, para el conocimiento de la fauna y flora de la región, así como trabajos de educación ambiental realizados en las comunidades, encaminados a la difusión y sensibilización de las poblaciones respecto de su laguna y sus recursos.
En la sala Evolución se recrea la historia de la vida en la tierra desde su origen hasta nuestra época, explicando los movimientos que han tenido los continentes a lo largo de más 4 600 millones de años que se calcula tiene de vida el planeta Tierra, así como la representación de las diferentes especies, animales y vegetales que han evolucionado a lo largo de las diferentes eras geológicas y sus periodos.
