El pabellón que conforma el Museo de Sitio se divide en cuatro núcleos, el primero expone los orígenes del recinto desde 1623, año en que fue fundado el Colegio de la Compañía de Jesús, hasta la expulsión de los Jesuitas en 1767; el segundo abarca las últimas décadas del siglo XVIII, la ocupación del recinto en 1826 por el Colegio Guadalupano Josefino y su breve pero interesante historia de casi 30 años; el tercer núcleo comprende a partir de la fundación del Instituto Científico y Literario que ocupó el edificio de 1859 hasta 1923; el último núcleo refleja los avances en materia de ciencia, tecnología y cultura de la Universidad Autónoma de San Luis Potosí, institución que ocupa este recinto histórico.
