La exposición permanente abarca desde la época prehispánica hasta el siglo XX. Se difunde el desarrollo cultural del pueblo maya, su continuidad y trascendencia en campos como las artes plásticas, arquitectura, lengua, vestido, religión, costumbres sociales, procesos económicos, ciencias y técnicas.
Cuenta con cuatro salas de exhibición:
Pérgola de los Monolitos
Muestra esculturas prehispánicas monolíticas de Yucatán, Campeche y Quintana Roo, a la vera de un sendero que recorre un jardín de plantas nativas.
Arqueología Maya
Dedicada a la época prehispánica, contiene elementos cerámicos y arquitectónicos procedentes de Chiapas, Campeche y Yucatán que ilustran temas como el concepto maya del universo, el surgimiento del hombre, la relación hombre-naturaleza, los dioses, la estratificación social, la pintura, la escritura, la especialización en el trabajo y la cuenta del tiempo.
Historia de Dzibilchaltún
Contiene piezas encontradas en la zona durante las excavaciones arqueológicas. Además, en esta sala se aborda el contacto con los españoles y la conquista del pueblo maya, la época virreinal y la formación de la identidad yucateca.
