En sus salas de exhibición se explica la domesticación del maíz silvestre y el control del agua desde épocas tempranas, que dio como resultado que —a lo largo de 12 mil años— se llevara a cabo la transformación de las aldeas en centros urbanos con organizaciones políticas y económicas desarrolladas.
Entre los objetos exhibidos, destacan una urna mixteca que representa a un guerrero; utensilios de lítica y cerámica, máscaras y chimallis (escudos); las mazorcas de teocintle (especie silvestre más cercana al maíz) más antiguas del actual territorio mexicano, localizadas en las cuevas de Coxcatlán; y ejemplares de semillas de plantas de origen prehispánico.
Adicionalmente, existe una sección de figurillas de dioses prehispánicos, una exhibición sobre jarciería y cestería, además de un pequeño jardín en donde se muestra una variedad de plantas endémicas.
