La colecciĂłn del museo pertenece a los acervos patrimoniales del INPI: el Acervo de Arte IndĂ­gena, la Fototeca Nacho LĂłpez, la Biblioteca Juan Rulfo, el Acervo de Cine y Video Alfonso Muñoz y la Fonoteca Henrietta Yurchenco, que conservan documentos, imĂĄgenes, audiovisuales y objetos de los pueblos indĂ­genas y afromexicano. Estos materiales han sido coleccionados desde la creaciĂłn del Instituto Nacional Indigenista (INI) en 1948 y la ComisiĂłn Nacional para el Desarrollo de los Pueblos IndĂ­genas (CDI) en 2003 y documentan la historia de los pueblos indĂ­genas, su vida cotidiana, formas de organizaciĂłn social y aspectos rituales y festivos. En la actualidad, conforman los fondos mĂĄs importantes sobre pueblos indĂ­genas en AmĂ©rica Latina y continĂșan documentando su realidad contemporĂĄnea. Éstos se pueden consultar en http://acervos.inpi.gob.mx y http://fototeca.inpi.gob.mx/. AdemĂĄs del Museo IndĂ­gena Antigua Aduana de Peralvillo, existe el Museo IndĂ­gena Huatapera, localizado en Uruapan, MichoacĂĄn.
