Sala Cristina Payan de 283.2 m².
Se encuentra a la entrada del museo, es una construcción Porfiriana en la que resalta un torreón, cuyo material y forma están inspirados en las edificaciones con estructura metálica realizadas en Alemania a finales del siglo XIX e inicios del XX a partir de su desarrollo siderúrgico. Durante la estancia de las Carmelitas Descalzas en la parte central de la Casa del Torreón, se situó una capilla. Aunque esta ya no existe, tenía una parte destinada al coro, el lugar se conoce ahora con el nombre de Altos Capilla y actualmente es ocupada como foro para realizar cursos y capacitaciones.
Sala Guillermo Bonfil de 658.3 m².
Esta sala que fue inicialmente conocida como Sala Magna se ubica en un edificio construido entre 1982 y 1983 por el arquitecto Santiago de la Torre. Consta de dos plantas: en la parte alta se encuentran las oficinas administrativas del Museo, en la planta baja, la sala más grande, que lleva el nombre del fundador del museo y un espacio destinado a la bodega de colecciones.
Sala Maria Sabina de 90.8 m².
Pertenece a la segunda construcción lateral a la de la entrada que tiene el nombre de Quinta Margarita. Una parte que ocupa el frente de la Av. Hidalgo fue conocida como parte de la Aduana Vieja de Coyoacán, Este terreno perteneció desde 1734 a la Iglesia de San Juan Bautista, y por las Leyes de Reforma pasó a ser propiedad de la nación en 1860.
Galerías 3 y 4 de 47.5 m².
Al igual que la Sala Maria Sabina, estas salas pertenecen a la segunda construcción, son parte de tres lotes que pertenecían a esta Aduana Vieja y que posteriormente vendió al señor Henderson, quien construyó su casa conocida como Quinta Margarita.
