En el espacio museístico, se aprecian los retablos barrocos del siglo XVIII de la iglesia de San Francisco Javier; la capilla de los Novicios, decorada con los escudos de las primeras órdenes religiosas que evangelizaron la Nueva España; la biblioteca antigua, que resguarda libros de los siglos XVI, XVII y XVIII; y las distintas áreas que formaban parte de la vida cotidiana, como la cocina, la cava, el frigorífico, el refectorio y la huerta.
El espacio cuenta con seis salas de exposición permanentes:
