El museo está dividido en cinco salas. En la primera se encuentra una botica y destacan serigrafías creadas por Felguérez.
En la sala indígena son exhibidos instrumentos musicales, vestimentas, bordados, máscaras y otros objetos utilizados por
la etnia huichol.
La sala más grande es dedicada a las haciendas de Valparaíso;
ahí se muestran fotografías, armas,instrumentos de labranza y objetos de la vida cotidiana.
En la sala de arqueología hay lítica, cerámica, figuras antropomorfas,
zoomorfas, conchas, collares de hueso y concha, y objetos encontrados como ofrenda en las tumbas de tiro del sitio arqueológico “La Florida”. Una de las piezas más importantes de la sala es
una vasija policromo con decoración cloissoné. También hay hachas, mazos,metates, raspadores y pulidores. En la sala paleontológica destaca la mandíbula de un mamífero del periodo cuaternario,
encontrada en el Arroyo del coyote, al sureste de la ciudad. También se exhiben los restos de un mastodonte y fósiles de animales marinos.
