Las dos primeras salas están unidas en una sola sección, titulada “Del fósil a la cultura material: el desierto vivo”, atiende los temas de paleontología y arqueología, así como los aspectos naturales de la región; entre las piezas destaca la reproducción de un cráneo fosilizado de un reptil marino del Cretácico, cuyo original está resguardado en la colección científica del Servicio Geológico Mexicano, en la ciudad de Chihuahua; asimismo, presenta materiales arqueológicos que hacen énfasis en las antiguas culturas desarrolladas dentro del área denominada la Junta de los Ríos, donde confluyen los ríos Conchos y Bravo. La segunda sala aborda las características del entorno natural, propias de la región del desierto. Describe la flora, la fauna y destaca los tres grandes cañones formados por imponentes montañas atravesadas por ríos y que son el atractivo natural de la zona: el Pegüis, en Coyame del Sotol, y San Carlos y Santa Elena, en Manuel Benavides, éste último protegido como área natural que hace frontera con el Parque Nacional del Big Bend, en Estados Unidos. La sala tres se titula “Ojinaga a través del tiempo”, toca principalmente contenidos historiográficos de la época del virreinato, siglo XIX y la Revolución; describe las instituciones que surgieron a raíz de la Conquista como los presidios (guarniciones militares españolas) y ranchos, así como los elementos tecnológicos, ideológicos y religiosos desarrollados en la época. Aquí se exhibe la réplica del campanario de la Misión de Ojinaga, del siglo XVIII.
Las salas cuatro y cinco, “La vida en el rancho” y “Tradiciones populares en el desierto”, de manera compartida abordan contenidos asociados a las tradiciones artesanales, música, gastronomía, memoria histórica y la vida en los ranchos, relevante dentro de la identidad regional de esa parte del estado de Chihuahua.
