Entre las colecciones destacan las relativas a la arqueología y al virreinato. El museo se encuentra distribuido en cuatro salas:
Huasteca Potosina
Se presenta una descripción del ambiente geográfico de la Huasteca, de los primeros pobladores de la región, de las costumbres étnicas y funerarias, y finalmente de Tamtoc, el sitio más importante del noreste de México en la Huasteca potosina, en el municipio de Tamuín.
Mesoamérica
Se hace un recorrido por las culturas que ocuparon una buena porción del actual territorio mexicano y parte de Centroamérica. En el caso de San Luis Potosí, los habitantes de la Huasteca compartieron una religión politeísta, desarrollaron un sistema de numeración vigesimal, construyeron edificios escalonados, a veces sobre plataformas artificiales, y rindieron culto a Quetzalcóatl, la serpiente emplumada.
Capilla de Aranzazú
Se encuentra en la planta alta del exconvento de San Francisco. Allí se observa un arco adornado con una ventana octagonal y, en la parte superior, una cruz Caravaca. La fachada de la capilla, labrada en cantera rosa, es una de las obras más representativas del barroco potosino, con una exquisita ornamentación de motivos vegetales. El interior, con hermosas bóvedas, es cruciforme; los muros lisos estuvieron decorados con murales, y las pilastras presentan un carácter original.
