En sus salas de exhibición permanente muestra el desarrollo histórico de la ciudad, basado en textos, imágenes, documentos diversos, maquetas, dispositivos interactivos. Su recorrido sigue una secuencia cronológica de la historia de la ciudad, que inicia en el siglo XVI con los vestigios prehispánicos encontrados en la Isla de Sacrificios y en los alrededores de la ciudad, su fundación y periplo, el desarrollo durante el Virreinato, las intervenciones extranjeras y la Reforma, y su importancia estratégica y comercial hasta el siglo XIX. La Sala II registra el periodo del siglo XX.
